He is the son of actors Angela Thorne (Angela Margaret Leslie Thorne) and Peter Penry-Jones (Peter David Penry Jones). His father was born in Cardiff, Wales. His mother was born in Karachi, Sind, British India, now Pakistan. He is married to Irish actress Dervla Kirwan, with whom he has two children.

Rupert’s brother, Laurence Penry-Jones, is also an actor, who is married to actress Polly Walker.

Rupert’s paternal grandfather was The Rev. David Penry Jones. The Rev. David was a Nonconformist minister.

Rupert’s maternal grandfather was William Herbert Alfred “Bill” Thorne (the son of Theophilus Thorne and Sarah Jane Todd). William was a doctor in the Indian Army, who served with the Indian Medical Corps at the Battle of Monte Cassino. Sarah was the daughter of Thomas Todd and Louisa Johnstone.
